First give up the game (which is still in development) and cultivate your anger with hateposts and negative reviews. The second one is the more mature option imo. Be prepared and adapt to the quirks and bugs of an (early access) game. Or just learn from it and do it better the next time you open a chest. But why do you open the chest when you have no place for its goodies anyway? I hope you see there is no urgent need to exit the chest in the first place. So there is no need to manually sort everything in. Then you have to deal only with the stacks/items left in the chest.

I always press the collect all button first which gives me things like dukes or water/tea which I carry around with me anyway.

You can pick good items or stacks from the chest and place them on stuff in your inventory you don't need (or what is less valueable or useable).
